I know I am a big fan of this system, but John should really go play Ars Magica 5th Edition.
The virtues and flaws in that system are not bound to experience, and the story flaws are exactly what he describes. Really. Try it. I've been at it since 2002 and the game is what he's looking for, down to the starting powerful and capable.
Heck, I'll send him my old copy of the core rules, since the bookmarks I've been leaving in mine have beat the hell out of it.
EDIT: ArM5 does use experience points, but those experience points don't allow for the purchase of virtues or the removal of flaws. They are used to improve skills and magic arts. Health doesn't scale with experience. The scaling nature of skill levels means that after a while skills effectively plateau. Arts can improve, but this often requires great investments of stories and ingame time-- exactly what he's suggesting.
